Semi-transparent and lit objects

Is it possible to manually clean the scan file to exclude areas of possible clinfict on the object?For example if a small part of the object is semi-transparent, tell it not to use reference points from that area etc..If part of the object lights up in use, how deterimental to recognition will this be?
