How the 3 d model is generated? Do we generate that 3d model using opengl functions at real time or we use a 3d model which is made using s/w like blender and place that model over the tracked marker?

You can do either. I would research using Blender with OpenGL ES, some export formats will be easier to work with than others. In any case you'll need some extra code to actually load/render the model.
